What is the main difference in purpose between boot-touch and hand-on-the-knee drills? Is the first better from PMTS point?

PMTS has drills that use both, depends on what the coach is targeting and the flexibility of the student. For example, if I'm working with a friend that can't bend the knees enough to touch the boots I'll have him reach for the knees instead.

Then, is it true that in case of sufficient flexibility, boot touch would be the right thing to do? Or, there could be some special purpose in hand-on-the knee?

One of my favorites is the drill where you hold your poles above you knees and keep them pressed to the knees. The objective it to make turns without the poles losing contact with the knees (prevents a pop up during transition). Additionally the next purpose of the drill it to CA/CB, this would be seen by a raising of the inside hand (from CB of the hips not by bring the inside hand up only) and a slight turn of the hips and torso to the outside ski. We worked on this at the Super Blue camp and it helped me a great deal.

What I meant: skiing w/o poles, wide turns, relatively slow, inside hand strong, outside hand (1) touching the outside of the outside boot; (2) firm on the outside knee.

What's the source you are using for the "outside hand firm on the outside knee" version?

The right question to ask is "what movement(s) does this drill develop?" Generally speaking, strong inside hand implies counteracting (if by strong you mean forward) and counterbalance (if by strong you mean raised). Touching the boot or the knee with the outside hand requires lowering the outside hip and bending the torso to the outside, both of which involve counterbalance. Touching the boot requires deep flexing of the knees, whereas touching the knee requires less flexion. Like max_501 said, some students aren't flexible enough for a boot touch. Alternatively, if you are only concerned with, say hip CB, you might find you get a better result with the hip with one approach over the other.
